The ceiling stain is nowhere near my skylight. Can it still be the cause?
Easily. Water enters at the penetration then runs along the deck or a rafter before it drops, so the stain often appears well away from the actual hole.
Can a pipe boot be replaced without redoing the roof?
Yes, and it is a small job. Replacing a perished boot is one of the cheapest repairs there is, and it is frequently the entire fix.
Should skylights be replaced when I re-roof?
If they are near the end of their life, yes. The flashing has to come up anyway, and doing it later means disturbing a brand-new roof.
